SKSE plugins in Skyrim and Data folders
I installed some mods and now have SKSE/Plugins in both main folder and Data folder, do I need to keep them in one place or they will work like that(there are different files there)?

They will work like that. Copy the .dll and .exe files to your Skyrim directory. Copy the .pex files in Skyrim/Data\Scripts\. Extract all files to the Skyrim folder. In Skyrim/Data/SKSE you should have a SKSE.ini file. If not download one: https://www.nexusmods.com/skyrim/mods/51038

If you want SKSE you can also download it from silverlock.org and have the installer set it up.

Other than that, refer to every mods installation guide to get them to work correctly with SKSE.
