I dont know why it happens, but it does.
Some tips you can always do. Save often, hard saves not quick saves.
If you have all dlc:s add Usleep.
You can also add Skse/Modern Brawlfix.
As soon as you character begins falling, open the console (the ~ key) and type tgm
(tgm stands for the god mode). Hit enter and close the console using the ~ key. Once your character has hit the ground, and stood up, open the console again. Type tgm
Hit enter and close the console. You are now back to normal game mode and you character has not been killed in the fall.
This, as stated, is one of the exceptionally few cases where use of the console is a legitimate solution to a game problem, and will not break your game.

After you float down, go back to the chest (temple's empty) and pick it all back up.
I know this has nothing to do with beating Malkoran, but it might make the lost progress worth it - giving you a second chance to do this glitch before the quest is completed forever.
As for beating him, I opted to stay behind the door into the room and eliminate all the shades to reduce the fight to a 1v1. It should help narrow things down to a duel, allowing you to plan a further strategy. I'm sorry to say that I have no idea what I did to beat Malkoran because I had no problems with it and it was a while ago.
Bring help. Summon Atronachs. Bring lots of Health potions. Bring lots of combat-boosting gear. Bring enchanted weapons. Get a multi-follower mod and bring lots of hired help, like Marcurio from Riften, Stenvar from Solitude, and Jenassa from Whiterun. Let them do as much damage as they can before jumping in yourself.
I'll be sure to keep this in mind when and if I take him on in a different story line.
Thank you everyone for all the help!! Expecially on the dawnstar glitch
