That's the only way I can see them turning off. You should be running it from MO through SKSE_Launcher.exe
It should be in your skyrim install folder. If you haven't installed it yet, get the installer version and not the steam version.
errrrm so im back. did a bit of tetsing with it. Still getting the same problem. Launching it through mod organizer and im still not getting alternate start to work. new game goes to buggy opening cinematic.
I also can't seem to exit skyrim properly. I get the ILS at the title whenever I try to reboot it after my first run through on the skse launcher.
have to restart my whole computer just to get another test.

You were right I have to launch through SKSE, it's just that since I have some mods that are active through mod orginizer and some of them don't have plugins that don't turn off. Meanwhile the ones that do have plugins turn off and since they have a few respective masters alot of the game starts to go unstable.
I have MCM custom order, it has a plugin but if the plugin doesnt work SKSE goes bonkers. (my laod order is huge)
the ILS at the start was just an annoying after effect due to my huge load order.
