Merge Plugins can't detect Mod Organizer 2
Merge Plugins can't detect MO2's file path even when I pointed it out for it. Also the "Ok" button is grayed out not allowing me to proceed. Should I just say I'm using NMM?

Just in case you haven't got it working, or if anyone else encounters the same issue, I was able to resolve it fairly painlessly.

I have now taken to installing separate versions of Mod Organizer 2 and Merge Plugins in each of the game files, so each game (i.e.: FO4, Skyrim SE, etc.) all have their own dedicated copy. For example:

X:\...\...\Skyrim Special Edition\Mod Organizer 2
X:\...\...\Skyrim Special Edition\Merge Plugins

For Mod Organizer, I have set the base path as: X:\...\...\Skyrim Special Edition\Mod Organizer 2

Now that Mod Organizer and Merge Plugins are both side-by-side in the X:\...\...\Skyrim Special Edition parent folder, Merge Plugins was able to detect the MO2 path without any trouble.

Edit: Hang on, spoken too soon - just went back in and the OK button is again greyed out

Your ModOrganizer Mods Folder (normaly located in app data) has to be in the game folder too. Then it will work!

It should just go where ever I tell it, fking annoying that if you have a non-standard folder path, it just up and decides it's not going to integrate...

does not work for me...

I moved the Mo2 folder into the Skyrim Directory, but the OK button still is greyed out...

Also cannot tick the "Handle Script Fragments" option now...

Its so ironic.
I set "Detect Directories" and it detects the MO2 directory correctly, but then refused to let me press ok...

TL;DR I fixed it

I know this is a bit late on but I'm post this for future people that might come across this thread. I've been modding since Oblivion came out, but I must confess I'm no expert.

However if I can at least leave this to help people who come across this thread or are still having issues then that's good enough for me.

Anyway, the way I fixed it is to totally brute force the Merge Plugins settings INI file.

Please bare in mind I'll use my setup as an example but yours will most certainly be different.

1) Go to the directory you installed Merge Plugins

2) For me its C:\Games\Modding\Merge Plugins

3) Open the profiles folder

4) Select the profile/game you're trying to manage, for me it was Fallout New Vegas so mine is C:\Games\Modding\Merge Plugins\profiles\FNV

5) Right click the setting.ini and open with notepad or notepad++ (I use notepad++)

6) Scroll down to the Merging section

7) At mergeDirectory= type in the directory for the location of your mods. Again for you it could be different, for me its this. mergeDirectory=C:\Games\Modding\Fallout New Vegas\mods\ this is simply because of the way I got my profiles set up in Mod Organizer.

8) It is very important that you have the \ at the end or it will not work, trust me I tried it. So "C:\Games\Modding\Fallout New Vegas\mods\" will work but "C:\Games\Modding\Fallout New Vegas\mods" won't

9) Scroll down to Integrations section

10) Change usingMO=0 to usingMO=1

11) At ManagerPath= type in the directory you have Mod Organizer installed. For me its, ModsPath=C:\Games\Modding\MO2\.

12) At ModsPath= type in the same directory you typed for mergeDirectory=C:\Games\Modding\Fallout New Vegas\mods\

13) Set copyGeneralAssets= to copyGeneralAssets=1 you can keep this off if you understand why you should or shouldn't have it on or off. But if you don't then I just recommend you have it set to 1 to avoid any troubles.

14) Save

15) Open up Merge Plugins via Mod Organizer

If it doesn't work after that I just think maybe you incorrectly enters a directory. Because it didn't work for me until the directorys were exact. Hope this helps!

Edit: Just to add upon further experimentation, it looks like only the ESPs and ESMs are being merged. I can't remember if this was already a feature of Mod Organizer, but I thought Copy General Assets fixed this. So what you need to do it hide the ESPs you merged using the "Optional ESP" tab in the options but keep them ticked in Mod Organizer
