Or you can just open up the console and use the kill(Or disable, but that can break the quest so only do that when you don't give a hoot about the questline) command on Weylin to stop him that way.
Normally though, if you know what's going to happen, when the game loads you into markarth you can snipe Weylin from the gate with a bow&slowtime zoom effect to oneshot him(As he's a civilian that doesn't scale with level).
Minor spoiler, saving Margret mildly influences the involved questline and nets you a few extra rewards, but it isn't anything that truly changes the plot of the quest.
I have saved her from the point of view of saving an Innocent? But is she?
Margaret being alive has a few more lines of dialog a bit later in the quest, along with a bit of a surprise.
I've tried these things, even set Margaret to essential before entering the town, and he still stabs her, and she just stands there. I set her to non-essential and she falls over dead. This playthrough is just borked so I'll just have to go on without her.
