Mod Organizer vs. Nexus Mod Manager
Just looking for some opinions on which mod manager is better for a heavily modded Skyrim.

Question: I've finally got time this weekend to start working on this reset. I've got my Skyrim and Data folders looking like what is laid out in this guide you posted. However, I'm wondering about something else... I've got a folder at Games\Nexus Mod Manager\Skyrim\mods that appears to have all of my mod data in it. What should I do with that? Delete the whole folder? Leave it be?

Those are the mods that you downloaded. They will not appear in Skyrim unless you install them or have them installed - do not delete. If starting a new game without mods installed, just open NMM and either disable any active mods by unchecking the boxes in the Plugins tab, or, in the Mods tab, right click on the installed mods and choose "Uninstall or Delete from active profile" from the dropdown menu.

EDIT:
If you wish to permanently remove the mod, select "delete mod (permanently) and uninstall." when selecting "Uninstall or Delete" in dropdown menu.

I have already "permanently removed" them from NMM, but they are all still present in tha folder. That's why I was asking if I should delete them all. I'm trying to start over completely from scratcth using MO this time around. Unfortunately, my knowledge of computers is pretty limited and I have no idea if this folder will cause any sort of potential problems or not.

If you have already permanently removed them, no need to delete the folder itself, just delete all the contents. As to using MO, since I do not use it, I won't be of much help there, but Gopher has an excellent tutorial on it:

Given the absolute ease of use and efficiency of MO over NMM, particularly when it comes to swapping out, installing, uninstalling, and re-ordering mods, it really is worth spending the additional 30 minutes or so getting used to it in preference to NMM. Delving deeper into its UI, when problem solving, can be learned on the job with sufficient info available to easily resolve most conflicts without even bothering to use LOOT. Having said that, running LOOT first is always a good place to start from if you're not fully conversant with your mods and modding in general. Also, I say sufficient because if you "really" want to take an in depth and exacting look at precisely how your mods get loaded then WRYE is the way to go. Me? I prefer the easy life and settle for using MO and plain ol' common sense. VORTEX might change my outlook in the future, who knows. :-)

Just saw this thread - trying to also learn the difference of mod managers, etc, since I'm new to PC gaming (transitioned Skyrim to PC from Playstation 3). Since I only have Skyrim Special Edition, am I stuck having to rely on MO2? I'm seeing here in these discussions that original MO (32bit) has been better preferred by most of you due to your lengthy list of Mods, but I have only very few mods since I just migrated over to Skyrim SE. Since I can afford to drop my mods, is not MO2 now (3/29/2018) sufficient enough? Is MO2 still behind mod-support by a great margin?

MO2 is very good for the Special Edition. The reason why the users here recommend the old MO is because MO2 and the old Skyrim don't get along very well.

Thank you so much for your response. What initially made me a bit hesitant to trying out MO2 for SE is because I've been reading in other threads that MO2, though intended for 64bit Skyrim, is now deprecated for this version of Skyrim and some people had been having problems with it. Then, again, I heard that there is a newer group of coders trying to move MO2 along in development. I've gathered the reasons why MO2 provides much more granular control over your mods but that NMM is the 'official' mod manager for Skyrim Nexus and, thus, should be the preferred choice due to the assumed easy migration to Vortex when that manager eventually comes out. Any thoughts you might have on this would be greatly appreciated. I'm trying to decide on which manager to install in the next few moments. lol...

Have you ever tried using Mod Organizer 2, instead of Mod Organizer? MO2 doesn't require NMM, MO2 supports more games, and so on.
