Report a translation problem
You say clean save? How? There is nothing in Skyrim that can give you one "clean" save.
Eff and Touring Carriage should work fine.
So what have you done for making your game stable.
How have you installed your mods, what tool.
Have you sorted your mods whit LOOT and optional fine tuned your mod whit Wrye Bash?
And dont say bug when you remove and add mods, that is not bug, that is user error.

You cannot remove any mod, not even the patch, without there being some data that's been permanently changed. Doing this repeatedly WILL damage your save and WILL eventually lead to it becoming corrupt and unusable. Bethesda's own developers have confirmed the only way to properly remove a mod is to load a save made BEFORE that mod was introduced into the game. If you started a new game with 10 mods installed, you're going to be stuck with those 10 forever."

Ah, yes. You're one of the white-skin-big-eyes people who lacks the built-in human ability which is focusing on the certain subject, but you rather ignore everything else but you want, and like, and love to see. I forgot about that. How silly that I was trying to explain you with "focus on the island" quotes because obviously you're unable to understand its meaning. I was so stupid.
Okay, I'll try the easy way.
You see, if someone write down something, there's got to be something called 'point' - which means something very important and mainly the real subject for the post. In this case, the 'point' was 'custom follower mod'. That means, after all, 'custome follower mod' was causing problem. I should have write it down so you could understand and help the focusing. Sorry. My bad.
Now that I have clarified this whole 'point' of this post, shall we begin to discuss?
Some of them do work whit EFF/Aft/FLP/UFO and some of them dont, since those named mods do wreck them.
And make them act as you describe.
I think Johnny here can find his issue him self.
The issue is still bothering me even after I disabled the custom follower mod.
Do I need to go back to save where I was about to take a carriage with custom follower and disable from there? Because seeing others writing about clean save and crap I think I might have to do that.
Why listen to me when the others in the tread did say the same thing.

Well, I loaded the old one where I was yet to ride a carriage with custom follower, but the problem is still happening he took a seat no matter what I do.
But when I loaded before I INSTALL the custom follower mod, it works. Too bad that was like 20 levels ago, so I'm not going back to that save.
You mentioned 'optional fine tuned your mod whit Wrye Bash', how do I do that? I just installed it and I don't know what to do.
You do use LOOT to make sure your load order is in the correct position right?
Could help knowing which mod manager you are using.
As for using Wrye Bash, if you are using Mod Organizer(MO) start Wrye Bash from within MO not outside.
In Wrye Bash if you see some mods having red names that means they are missing masters, you either do not have these master mods or you disabled them by mistakes.
In Wrye Bash there is a file called "Bashed Patch" I recommend to use it by Right Clicking -> Rebuild Bashed Patch.
I do use LOOT to organize the load order, and I'm using NMM.
I looked up wrye bash but either the custom follower mod or touring carriage labled as red. they are all black. And Bashed Patch thingy has nothing to do with either of mods. It showed me some mergaeble mods but I can't find either of them.
