When you find a mod you want. Click "Download With Manager" & it will download in Nexus Mod Manager & go into the catagory it's listed as.
After you have all the mods you want, go onto LOOT.
When you're on LOOT, click up at the top right (make sure you're on Skyrim at the top middle dropdown menu) & click refresh.
After this, click the left-most icon at top right, this will organise all your mods into the right order.
Then just click Apply at the top.
Then your mods (should) work.
After organising the mods, make sure to scroll down them and look for any errors that show upo in red, this will let you know what is wrong/what you need to have for the mod to work.
Note: Not all mods will work together, especially the larger ones that use SKSE.

You can mostly just work your way down the list. He also gives an indication on how much each mod will affect your FPS. I think parallax textures can only be used if you also install an ENB.
Also, I would seriously consider looking into using Mod Organizer. I'm no expert on it, but IIRC Nexus Mod Manager still affects your actual data folder. Mod Organizer doesn't do that, so you can't damage your Skyrim install with it. It's less intuitive though, so it takes maybe longer to get the hang of. If you want a useful guide for it, go to youtube and search for 'Mod Organizer' and 'Gopher'.

Done, you have a great skyrim. Don't forget install some patchs for SMIM-ELFX and Noble 2k-SMIM
UBG - Unread Book Glows (if you wanna collect all lore)
RFYL - Run For Your Lives (if you want to put some logic into NPCs to hide INSIDE houses when a dragon attack)
RVAT Disabled - Random Vampire Attacks in Towns Disabled (because losing all NPCs is really a bother)
SkyUI (for a fwucking better interface)
'--- + NACMIM (for colored markers on map)
and of course the unofficial patches to fix the game.

Use a mod manager like said above if you're unsure on how to manually install them.
There are basic executables that must be used permanently for the installation of the mods itself, because they make your job easier and help you eliminate some bugs. Those are:
VORTEX (my preferred to install), although many use MOD ORGANIZER 2 (and those highly recommend it, I don't)
The LOOT.INSTALLER.EXE and the TES5EDIT (to clean the bugs)
I have used the MEMORYBLOCKLOG and the SAFETYLOAD to optimize the capacity of the machine
NEXUS.MOD.MANAGER-0.71.0 (deprecated, but it is the best to list the installed mods and the loading order that you put in a text file, just for that reason I have it)
I install the WRYE BASH 308 because it is the one Bethesda uses, but so far only two of the 180 mods I use have needed to use it
And the RESHADE_SETUP_4.9.1., Which helps to install compatible effects in the DX9 and DX10 and DX11 and DX12 versions.
And the universal SKSE32 (for the LE version), or the SKSE64 (for the Special Edition), the indispensable SKYUI and the unofficial patches for the game, such as the UNNOFFICIAL SKYRIM PATCH.

And it is said by someone who has suffered bitterly (and continues to do so every time they reinstall) from the problems of using mods
