also try disable and enable in console (click on dragon, disable then enable), or revert to an earlier save, which is a pain in the ass.

also, do you have any type of mod installer? NMM, or Mod Manager?
if there is not, at any point did any mod you install ask to overwrite anything?
if not then its just a problem with skyrim, as skyrim is buggy, and you're probably going to have to revert to a older save and see if it still happens.
also, try this, go into the console, click the dragon, type disable, enter, then enable and see if it helps at all.
