The color of a team is determined in the level editor when creating a scenario/mission, and cannot be changed from lobby interface.
However, it is possible to switch team in many scenarios (like the Alpharion and Ceraster scenarios). If a bot/AI player currently occupies the team with the color you want, simply remove them from the lobby (by pressing the X button next to their name), change team (by clicking on the empty team slot), and add the bot again (by pressing the circuit board button).
In some scenarios (like the Core Defence scenario) the bot/AI and player teams are fixed, so in those scenarios I'm afraid you're stuck with a single color.
