You can fill their void with summons or hirelings from explore action.
If you do not have follower with enough moth aspect to deal with evidence it's better to deal directly with hunter the way you are more certain then take unnecessary risk with evidence.
Also you can use summon and hirelings to deal with evidence. You can get them as much as you want.
Only use summons for that sort of thing.
The exception is heart. 10 heart followers can remove noteriety and won't be killed.
But cultists generally are for expeditions only, and are important as such (you only get a couple per lore-type).
From what I've seen Assassins never die to Hunters, even if they fail against a Tenacious check. Likewise, my Grail exalts gave me dozens of prisoners, and never died. But never use a disciple or believer on anything that carries risk. Expeditions are fine, because if you have 10 total stats suited for the obstacle (usually from 2 disciples, 2x5), you will always succeed.
Talking to the Hunter yourself using Winter and Lantern lore is a safer way to deal with Hunters if summons aren't working for you. Beware this will give you Dread/Fascination, and might take a few tries.
Also try Winter cultists against Hunters! They've saved me a few times from immunity-heavy Hunters. Again, they take multiple tries, but they're generally safe.
Honestly, I've never destroyed evidence. Destroy the Hunters and the evidence will soon destroy itself, imo.
Augury can drive the cultist insane.

it is better that I start again, no ? (since I seem to be missing a little too much of a disciple, I lost a lot of it on the attempt to destroy the evidence)
That is up to you. If you do continue, you will likely have to rely on summons heavily which does lead to the 'fun' of timer juggling.
It is possible to beat the game without even founding a cult (so no cultists).
