Hello Spike,
I'm sorry that you're having issues playing the Little Misfortune game on your Steam Deck. Unfortunately, I do not own the device, and have no experience troubleshooting Little Misfortune on that device.
Several gamers have indicated that they have played the game on their Steam Deck, but had some issues with external (not built-in) controllers/gamepads, or couldn't find the save game location, but didn't indicate they couldn't use the built-in controller on the device. So my logical guess is that there is some configuration tweak needed to allow your Steam Deck's controller to function properly.

My reply in that thread was not replied to by the gamer who started that thread, but their Steam Profile indicated they finished the game. But it's not clear if they finished on their Steam Deck or on a computer instead.
The first thing I would double-check is that you've configured the game to use "gamepad" as the game's "Input type" in the game's configuration. You access this option by selecting "Options" from the game's "Main" menu, and then selecting "GAMEPAD" in the "Input type" field. Then try to play the game again. My hope is that you ARE able to access the game's menus using the Steam Deck controller, and that the controller doesn't respond only once you have selected "New game". Is that correct?
If your Steam Deck controller doesn't work even in the menus, then you'll need to delete all the configuration files and then start the game up again. This will reinitialize the game as if you never tried to start up the game.
To do this, close the Little Misfortune game, and then while not playing the game, navigate to this location on your Steam Deck:
/home/.config/unity3d/Killmonday Games/Little Misfortune/
and then delete the "prefs" file inside the "Little Misfortune" folder there. This will delete the Little Misfortune configuration file which contains the input device configuration and other configuration settings for the game. Then start up the game again. You'll be taken to a Language selection screen, and then taken to an "Input Type" screen which displays a keyboard, then a gamepad, then a keyboard and mouse. Please select the gamepad screen.
If that doesn't help, please be sure that you are using the "default controller configuration" on the device to play the game, and disconnect any external controller that might be attached to the Steam Deck or through a Steam Dock (if you have one). This was discussed in the thread linked above mentioned earlier in this reply. If you're unsure how to check this, consider referring to this guide on the Steam website: https://steamcommunity.com/sharedfiles/filedetails/?id=2804823261. If that link is not sufficient for you to find the "reset configuration" option, consider searching the internet for a video that may help you. If none of this helps you regain built-in controller support on your Steam Deck, the only other suggestion I can make is to verify the integrity of the game's files using these instructions: https://help.steampowered.com/en/faqs/view/0C48-FCBD-DA71-93EB. Not having a Steam Deck device, I cannot test these steps, and they might be different on a Steam Deck to a certain degree. Searching for "verify integrity of game files Steam Deck, gives me several YouTube videos to choose from. I'm sorry that I cannot be more helpful to diagnose the issue you're having, but without having a Steam Deck, I am limited in what I can do to help.
