I'm gonna assume the latter will happen, origins made the OG genesis sonic games die of natural causes (delisted) and big companies in general seem to have zero confidence in remasters and always just delist originals to prop up remasters/remakes by making it the only option available (just look at GTA "The Definitive Trilogy").
As for mods? I can't predict the future but what will certainly happen is access to the modding scene this game has will be pretty much cut off (unless someone somewhere starts selling game keys on eneba or something). Anyone who already has a copy of this game can use and install mods like normal, but newcomers who want access to the sonic game with pretty much *the* biggest and most impressive modding scene are basically gonna be SoL once SxSG drops. It's highly likely that even still mods will still be made for Generations just due to how well-tread that ground is and modders may not want to forever leave it for new territory. I imagine mods will exist in both SG and SxSG for years to come.
The bottom line is that SG will stay in people's libraries and SxSG is going to be a different game. The issue is that it'll cut off access to modding, and like even if you say you're not too caring of mods now (which I completely understand) I'd still urge anyone on the fence to buy this game now since it's basically a now or never situation. when SxSG drops I'm like 99% sure it's going to be curtains for the original game and people who don't have it will forever be barred from the frankly incredible modding scene this game has (just look at the Unleashed Project, the STH 2006 project, and SM64 Generations as proof that the modders of this game have performed black magic.
TL;DR Sonic x Shadow generations will be a separate game, this game will (almost certainly) be delisted in it's place. Mods will still function and probably continue to be made but access to the modding scene will be cut off when this game gets delisted.
I'd also like to see the 3DS stages added to the remaster.

Just let people choose which versions of the games they want to buy; if they want to buy the remastered versions, they'll do so regardless of the original versions' availability and price comparison.
To be fair to SEGA, the versions of Sonic 1-3 and CD that were on Steam are almost identical to the Origins versions, and Shadow aside, Generations also appears to be identical in both graphics and content.
