Make sure you replaced the old save file with the new one. There shouldn't be two save files in the folder. I put the new save file into the folder and replaced the old one and I haven't had any issues
Here's where I'm putting the save file in if this helps at all: C:\Program Files (x86)\Steam\userdata\Random Numbers\71340\remote
'Mod support is now deactivated' message show up. After that, save file will be working.
Where do you even find "USER NUMBER\71340"? That doesn't exist in my files.
Looking at the files now, when you go into userdata (C:\Program Files (x86)\Steam\userdata), I see two folders: one is a series of numbers, the second is "ac". The series of numbers is the ID for your Steam Account, where they are keeping your valuable save data, likely so they can save it for the cloud. And I'd hope you understand why I didn't give you those numbers, as they are unique to my account, and I wouldn't want to give those away. You should be able to find it easily, unless you have multiple accounts signed in on your PC.
As for "71340", that is the ID for the game itself. You'll see IDs for every game you own, so just search carefully

the 'sonic.sav' which is located in C:\Program Files (x86)\Steam\userdata\USER NUMBER\71340\remote\sonic.sav is the steam save folder which for some reason steam is not recognizing the replaced file as the current save
The solution:
rename the save file you downloaded 'sonic.sav' to "cpkredir.sav" and replace it in the game folder (where SonicGenerations.exe is located) instead.
