I also found that vsync turned OFF helped in both the Space Channel 5 config and my video card settings.
I'm not at home but I can double check these settings when I get home and update this.
These are the settings that work for me confirmed here.
My video card settings have vertical sync turned OFF, triple buffering is OFF, vsync is OFF in space channel 5 config, and my resolution is 1360x768.
I have no issues with the plant boss. Broadcasting seemed to be the biggest problem for me with this game and sync issues. I thought it was my slow computer.

You said you have some intel HD family built in card.
I've always found onboard video to be crap, maybe it works well with other games for you,but built in cards such as yours might not be good enough for this game.
