Then the next logical thought would be that at some opportune moment we'll supposedly realise what he is doing and what his endgame is. So that elusive endgame of his and the consistent interaction with him are the things that keep us stringing on throughout the games, hoping to glimpse what his ultimate goal is.

Well I think he is an ally. Since all the Darksiders games are about bringing down some bad guy who wants to be the Nr.1 mofo. And since Samael wants to be that Nr. 1 mofo too, bringing down competition is good for him. :D
