The only advice I can give is to have the trap hall and armory go somewhere the minions don't care about going. It's not going to prevent minions from walking in there, but it'll mitigate it a little.
Yes managing a casino or distraction mechanic in this game required micro but casino in the game is quite powerful if you have a proper layout.
W/ minions getting caught by traps it is just inevitable because traps required constant repair by your technicians.
I suggest create 2 ways entering your lair. One room for your trap corridor w/ doors that are set to lvl 3. Another room w/ less doors and those door are set to lvl 1 so that your minion can move freely then that room is heavily defended by your muscle minion. I strongly suggest don't put to much door in that area because it will cause a bug for your range muscle minion.
Range muscle minion entering and exiting a door while fighting an agent will use their fist instead their guns.
Agents are attracted to lvl 3 doors but it is not 100% proof. Setting some traps in the game is just tedious to make them work and under powered.
Your casino will distract agents whether or not they are tagged for distract. I think not realizing that is a big error a lot of new players make.
Unfortunately the traps killing your own guys when they are triggered by agents is just part of the game and can't be avoided.
But you can try something else. No traps at all. Let the investigators take their pictures. They do their job and exit and another team of investigators will arrive a minute or two later. No guards killed and no minions killed by traps. You will still have plenty of fighting where main or side quests require you to capture or kill. As long you avoid doing and schemes in regions with active agents they will not arrive to your base.
Stop caring about your minions.
It was the same in Evil Genius 1 though minions got caught in traps. The idea in this is meant to be if you increase Smarts they tend to get caught in traps less as they are smarter Minions.
This would make the game better, and solve the problems with the death of the minions in the traps.
