You talking about the doomsday weapon? It's worded badly, but you don't need to mine into the basement, just the one above it. There is a square chunk on 3 layers with a pathway you can mine into. There is no main task which requires you to mine into the basement.
You should go back on the save and mine it out. It's not a bug and you'll encounter the exact same issue on your new playthrough.
I've researches all tier 2 and still must do 4 side quests which will unlock all minion types and hopefully tier 3 research.
lol I still haven't unlocked tier 3 research after 41 hours into the campaign... sit down.
EG2 doesn't really explain anything like EG1 did. It's kinda lazy like that, and makes people prone to noob traps in the way that was ever a problem with EG1.
I eventually caved, and turned the vault into a stairwell, but still not nice.
1) you don't get databanks with scientist, you get them as a side mission when trying to get elected as pres of world.
3) you don't get centrifuge with biologist, you unlock biologist shortly after starting doomsday and centrifuge when you currently get biologist
That spreads it out so you are more frequently unlocking new stuff. For me i spent a bit of time after unlocking scientist and valet before i unlocked the final minion to push story, i spent the time building out my base and casino to prep for agents. I ended up running out of things to research way before i got level 3.

I fear i will get bored of the repetitiveness before unlocking T3.
