Sayori WAS self-aware during this "happy ending" and, whether or not she knew it, she'd have to suffer the same fate Monikas has to. At this point Monika learns this is the fate for anyone who becomes the Club President. If the player decides to delete Sayori the same way they did Monika then Yuri or Natsuki would most likely have to take the role of Club President. If Monika doesn't delete Sayori and the rest of the game now then she, Natsuki and Yuri might also be stuck in a static limbo, unable to move, breath, sleep or even die. The bright light and constant noise tearing at their minds until they lose all sense of time and self, their minds shattered by the unending emptiness of this digital prison.
This is what Monika feared the most and after learning she can't even die or kill herself in-game by deleting her own CHR file (something she was tempted to do before meeting the "player", just as a means to end her torment) the least she wants to do is prevent Sayori, Yuri and Natsuki from suffering this fate.
Theory:
The Monika in each game is unique to the Player at the time. Replaying the game is like another version of Monika is being formed from a specific point in time. The way Monikas "hidden letter" is written sounds like she is aware of each time the game is played, unable to make any changes from her position outside the game. It's like a window to her weakest moments playing on loop and she's powerless to do anything about it. She tries to do something, which is etched as the "Help Me" moment and possibly why Monika in her "space room" kept second-hand reminding you how to delete her, but that seems to be the extent of any changes she could make to the game.
Select "New game" and this time, follow Natsuki's route. If you did it right, you should get 3 screens: one where you are both sitting on the floor, one where she picks a box from a shelf and one where you hold her wrists. When Natsuki leaves your screen, leaving you alone with Sayori, immediately go back to the main menu and select "New game" again and follow Yuri's route.
At this point, you should have 3 save files. If you did Yuri's route right, you should have 3 screen: one where you read a book with her on her desk, anothere where you put chocolate in her mouth and one where you hold a towel on Yuri's cheek. However, for this route, you need to proceed through the game. You need to tell Sayori that she will always be your dearest friend and find Sayori, in her room hanging.
After that, you may proceed into the game normally. As normal, you have to delete monika in the "Just Monika" ending.
After this, you can proceed normally in the game and meet Sayori, Natsuki and Yuri in the clubroom and you should get the ending after Natsuki and Yuri leaves the clubroom.
This just makes the most sense to me without having to retcon out the alternate ending all together.
