What I hate about the fandom is that most people would choose Yuri because of her THICC body. Like, this game isn’t even having sex scenes. And you can’t say that I’m a ♥♥♥♥♥ cuz I’m extremely pervert yet this is a dating sim, not sex toys
It's exactly the same concept. Natsuki, Yuri, Sayori, even the player character were all NPC's. Only Monika and the actual person playing the game were "real." She deleted them because she didn't see them as people.
So, yeah, Monika's actions are completely justified. You don't have to agree with her. But her deleting Natsuki, Yuri, Sayori is about the same concept as you killing enemies in Call of Duty. They're all NPCs. The only difference is that you talk to the NPCs in DDLC.
She misses them because they were her friends in a way, even if she didn't see them as "real" as she is. She primarily saw them as obstacles in the way of her relationship with the player of the game.
You are making a common mistake that society makes nowadays, where you mistake a disagreeing opinion for a correct one. It's not. Just because you disagree doesn't make you right. And it's okay to not be right. It's okay to be in the wrong about something, but still not think that something is okay even if it is. There's no reason to be upset about it.
