Report a translation problem
Some things to check:
1) Disable steam controller support for the game:
I set the global setting to off, sometimes having it enabled interferes in games with native controller support. (Steam, settings controller, general controller settings, deselect all the supports.) You can enable it, or disable it for individual games if you prefer.
2) Ensure your controller is selected for old games:
Type joy.cpl into the search box next to the start menu icon, click "Advanced" on the pop up and ensure your controller is selected.
3) In game go to controls and click the preset and select 360 controller. (this step might not be necessary but I did do it so I've added it)
4) Re-define all the controls. Use the mouse to highlight the command in the left column (the right are the alternate commands) and press the button you want to do it.
Don't worry about the conflict messages, as long as two buttons don't occur in the same situation (e.g having the same button fire and repair on a ship will truly conflict but having the same button fire and also be the select ship in the maps screen won't)
The best way I found of finding what controls do what is to do the tutorials (which will prompt with the button you've set (if it's in the left column) and then change it after if you don't like it.

I am having exactly the same problem, I have followed the above instructions to the letter but my Xbox controller is just not working at all, the game does not recognise or register it at all.

Manual for the game at this link, I used it to familiarise myself with the controls and plan to edit some of the additional controls that are unbound in the game by default.
