I would say these are much more plausible reasons for the censorship:
1) To get lower ESRB rating.
2) To avoid making a special version for Japan, because nipples are not allowed there.
3) To avoid outrage and lower review scores from game journos.
Then why:
1) Is the ESRB rating unchanged.
2) Japan filled with nipples everywhere because the only law is towards genitals.
3) I haven't heard a single game journo review this game.
1) The game is rated E. If it had nipples, the rating would probably be higher.
2) Show me one game that was rated by CERO and has nipples.

Of course. It is the ultimate goal for any employee (not only developers) to get paid.
As for why they were removed, the reasons are very numerous as some posts have pointed out since they are so stigmatized.
Getting an adult rating is almost a death senctence. You have have to have age checks, you will be denied from selling it in may places or even showing/buying ad space. Why deny this art pice
because of some hard to notice nipples?
Also, we are talking about a small game studio here. They will need to get every sale they can to make a profit here.
If you want to put blame somewhere, blame our weak ass society and need to "protect" and censor the female body.

And yup. I bet tons of kiddies will buy your artsy game. It also was clearily made for kiddies too.
Even if you want to diss your integrity, I have news for you. STEAM doesn't care about nudity for quite some time now. You want to censor your game on consoles and whatnot, then feel free.
The blame lies with people having a modular platform and then not using modules. The only thing the game needed was a settings of "Child friendly: ON/OFF" in the settings that decided if the background used would be the original or nipple free.
Fans can probably mod it, but don't expect people to pay full price for a game they have to mod themselves.
Games are rating are based both on gameplay as well as what is shipped in the game files. If you have an "adult" switch, the game will be rated and judged based on that adult mode. If your game ships assets with adult content, you game will be judged based on those regardless of if you actually use them in-game or not.
Oh sure you can say "So, just make the game modular and have diffrent builds for every storefront", but in that case the answer is "Do you have any idea how much extra work and extra... Everything, that entails?". Again you are asking for a lot of trouble and work for something with basically 0 gain.

They could've just released a simple free DLC that removes the censorship. It wouldn't take much effort and problem would be solved.
I'm pretty sure you are stuck on a rating straw man here.
Look at those statues. They are naked. What is the rating of a game with naked women in it? Probably not far off from a game with nipples visible, would you say? It is beyond obvious to me that video game ratings are not based on background objects such as statues. Especially not if they are just side view or something.
Otherwise I agree of course. If the difference is huge, like with setting on you have porn content and with setting off it is all-ages, that would still have to be rated for the possible porn content.
And the gain of not censoring is always hundreds to thousands of sales. Censorship is among the top 3 reasons a person wouldn't buy a game. Same level, or higher than, P2W. (But if you want to argue that P2W doesn't lose sales and companies should do that, I won't argue. P2W honestly doesn't bother me as I never need to win)
