Batman Beyond: Return of the Joker
He finds a way to talk to the joker as Bruce Wayne in arkhaml and gives back the card telling him it's his and the joker does not even look at him and that's when he discovered that he does not care at all about Batman's identity
That's the one!. All i remember is seeing a clip of batman running into a theater and him just calling him "Bruce...Wayne" :P

Pretty sure every form of Gordon always knew who bats was. He just looks past it because he knows batman does what the police cant do.
Think back to episode 3 when batman met up with gordon and had to explain himself why he was a no show when the batsignal was turned on during the Pacts attack on the Agency Convoy.
Gordon wanted Batman to Bring in Bruce Wayne, oblivious to the fact that was talking to Bruce the entire time. I won't be surprised if Gordon starts whinging and carrying on like a pork chop once he is told the truth.
Cobblepot or Harley do not know that Bruce is Batman and I say this because I remember that Harley spent time at Blackgate Prison and said that Bruce's childhood friend had quite the mouth on him. But Harley did not even say anything about Bruces duel identity.
