It's a fairly common theme. If you watch Justice League Unlimited, in that she knew exactly who Batman is. She is the head of an Organisation which pees over civil rights, due process and the whole innocent until proven guilty thing. Not that it's really that hard to put two and two together, Batman has loads of really expensive tech, which tends to get trashed and left behind, an examination will show that it has Waynetech's fingerprints all over it, it doesn't take a rocket scientist to then figure out who Batman (probably) is.
