More info to start with, what pc/laptop. What operating system, what monitor, what video card.. if you don't know the answers to these questions.. the chances are you won't understand the fix to your problem..

Custom built PC:

Windows 10
Geforce 960 GT
15 gigs ram
AMD FX 8 core processor, 4ghz
Standard Acer monitor running at 1920 x 1080

The game picks up my resolution ok, it just wont change my graphics settings from minimum to anything else, or let me change the custom graphics settings.

ok.

Have you installed the driver for the video card? Or are you using windows default?

Going to check the game a sec...

Ok, so ingame, options, video options, on the left side you have graphics profile - ultra below it resolution - 1920x1080? below that.. anti aliasing and then a tickbox for fullscreen.. you're in fullscreen or window mode?

Check you're using a mode that's supported by your monitor, on mine there's a 1920x1080 59hz and 50hz.. try changing them to the other if you have that option. Hit apply resolution.

I think I fixed it.

For some reason, my anti-virus wasn't letting Civ: Beyond Earth write to the drive. I switched it off and now everything's written properly. However, it's now deleted my save games, but this is no real great loss.

What anti virus are you using? Some firewall/av systems need to be disabled on first run, then enabled when the game is running to properly setup permissions, but the latest stuff should do that automatically, unless you've changed a setting.

I had the same problem initially, and believe I have a solution.
Try the following steps:
1. Delete CBE local content
2. ReInstall CBE
3. Launch CBE
4. Select Options, set graphics quality to Ultra, Check Advanced Settings, making sure all show High.
5. Select Apply, Exit Graphics portion of Options
6. Exit (Close) CBE
7. Reboot computer
8. Relaunch CBE
9. Make sure you allow the opening video to completely finish (Do not exit out of it to skip it).
10.Set up game, and check graphic quality. (Unless you have unchecked MapBlur and UIBlur, the graphics will still seem a bit blurry and unfocused around the perimeter.)
11.You can also check the location (and associated file, Graphics Settings) to view all the graphics settings. Each category from Overlay Level through Fullscreen with the exception of FadeShadows should have a number of 1 up to 8 for MSAA samples. The Graphics settings are located at (UserName-My Documents-My Games-SMCBE-Graphics Settings (which you can open, view, and modify through notepad).
Hope this works for you.
I turned off the two Blur options in the Graphics Options (Advanced), which really sharpened the detail level.

The blur is to reduce load on the video card. It's really annoying in game as well.
