If the only difference is the yields, then with the proper techs Plantation gives a max of +2/+0/+0 for Fruit or +3/+0/+0 for Fungus, while Farm gives a max of +2/+1/+1 with +1 Science; making the Plantation not really worth it.
Fortunately for Plantations, there are other resources to build them on.
It's one of the oddities that were introduced with Rising Tide, before that you simply could not place farms or generators onto tiles with resources.
