You shouldn't have trouble skipping the intro. Hitting button 7 (the start button) skips it for me.
If you're having troubles with your 360 Controllers, paste this into DMC3SE.ini in the Devil May Cry 3 installation directory.
#----------------------------------------------------------------------
[XBOX 360 For Windows (Controller)]
START = 7
SELECT = 6
CIRCLE = 1
TRIANGLE = 3
SQUARE = 2
CROSS = 0
L1 = 4
R1 = 5
L2 = 11
R2 = 12
L3 = 8
R3 = 9
L<->R = 1
That should configure everything nicely. If that doesn't work, it's because the name of the controller is wrong. Assuming you're using Windows 7, go to control panel -> devices and printers -> controller (open the context menu) -> game controller settings, and replace "XBOX 360 For Windows (Controller)" with exactly what is said beneath the controller column.
For me, my controller's "name" so to speak was "Controller (XBOX 360 For Windows)". So my configuration looked like this,
#----------------------------------------------------------------------
[Controller (XBOX 360 For Windows)]
START = 7
SELECT = 6
CIRCLE = 1
TRIANGLE = 3
SQUARE = 2
CROSS = 0
L1 = 4
R1 = 5
L2 = 11
R2 = 12
L3 = 8
R3 = 9
L<->R = 1
Note, though that the left and right triggers will not work in this game. The triggers are what you use for in-game weapon switching. To fix this, either use the free version of Xpadder or Joy2Key and map the triggers to the weapon switch keys. (by default, you should map "Q" to left trigger and "E" to right trigger,)
