Can't leave the ship
I have filled out the whole book but I have two problems. First problem is that there is only one uncomfirmed fate left in the book and even though I am certain I filled it in correctly, the game does not confirm it. I have checked the walkthrough to be sure. The other problem is that I can't figure out how to leave the ship or enter the eigth chapter "The Bargain".

That's odd. You should have two fates to complete, or none, I'm not sure how you can only have one remaining at that stage in the game. How many fates does your save file say you have solved?

As for leaving the ship, you leave the way you came, climb back down into the rowboat you arrived on. The Bargain requires you to leave the ship, to unlock.

My save file says I have 56 fates solved. I tried going back t the boat I came in but I can't interact with the guy who brought me. What exactly do I do down there?

A storm starts when all bodies have been found, and the man on the boat advises you to think about leaving. If you get into the boat when this happens, and stand still for a few seconds, it will count down and take that as confirmation that you want to leave

Haha. At first my reaction was "how could you miss that?", but then I stopped to think about it and realized how easy it would be if you investigated his wife first, since the watch pretty much drags you out on deck to where she died, and from there you'd get caught up in The Calling and pulled from body to body to the point where you could easily forget there was one more body in the into that you skipped. Especially since, as the last person to die on the ship, nothing else is going to obviously point to the fact that his fate is missing.

I knew that his fate was missing, but I thought it was going to be resolved in the bonus chapter. It didn't occur to me that only people that died during that chapter can be resolved there. The captain should appear in "The end" either as body or as disappearance. But you pretty much nailed it; because his page is the very last page, there was no blank page that would stand out when flipping through the pages.
