Out of Yume Nikki fangames, '.flow' (made by lol_rust) and 'Yume 2kki' (A fan community project) are considered essential. The most comprehensive list of them is found on the Yume Nikki fangames wiki, ( https://yumenikkifg.fandom.com/ ) while actual discussion of individual games and titles with similar appeals are mostly found on the Uboachan fangames board ( https://uboachan.net/fg/catalog.html ).
There are loads of non-fangame titles with a similar atmosphere. Personal recommendations are Strange Telephone, Milk inside a bag of milk inside a bag of milk, Crypt Worlds, LSD: Dream Emulator (You'll need a PS1 emulator), Oimostfonwy (Find here: http://warpdoor.com/2015/01/09/oimostfonwy-nisikigatuo/ or from the developers' site: http://kohada.ushimairi.com/game_oimo.html ), and my favourite, Hitori (You're better off downloading it and its bug patch from here: https://uboachan.net/fg/res/14266.html#q14794 Read the entire thread rather than just the first few posts if you decide to give it a go).
The above games don't focus as much on narrative rather than just sheer atmosphere, but if you want more gameplay / story focused stuff, I've got more for you.
If you want games with a similar feel but with more gameplay, then Rain World, Darkwood and Pathologic 1 & 2 are easy to recommend, alongside a load of RPGmaker classics.
Generally, many well-known RPGmaker titles can fulfil your requested niche quite well. They do narrative and story the best, but with also a good bit of gameplay. I can personally recommend Ib, LISA the Painful, the Hello Charlotte series, Hylics, Dreaming Mary, Most of developer "Charon"'s RPGmaker games, Oneshot, OFF, and my RPGmaker favourite, Towelket: One More Time 1 (Despite its appearance and the first impression it'll leave you with, it's a wild ride once you get into it. Find a translation on the wikia: https://towelket.fandom.com/ It's the third game in the series, despite being called Towelket 1).
