Overall, if you only have parts on you, that are above the minimum threshold, you should be good to go. It's a little bit different with the story orders, because here the replacement parts all have to be at 100%, so brand new or completely repaired, while the rest of the car can be below that.
This is the same with any parts, including bushings, exhaust, tires/rims, spark plugs, etc. If you have this problem again, for example, with the front brake rotors, try switching them. It will 99% of the time fix the issue.
In normal job orders you have some minimum threshold for the replacement parts and you can be quite sure, that only the parts that need replacement are under said threshold. So you can mix and match the parts around without trouble, because as I wrote above, you have only parts on you, that are above the minimum requirement.
That's different when you work on story orders (and only story orders!), because the replacement parts need to be at 100% condition, while the rest can (and will) be below that. The underlying game mechanic is the same though!
The game checks, if the replaced part has the minimum condition, which in this case is 100%. So of course you can't put some other parts of the car there. It's as simple as that.
So when doing story orders it's a valid strategy to buy more parts than actually necessary and change all the spark plugs, the brake calipers, brake discs or whatever needs to be changed, just to be sure you're not flipping them. Or you can memorize the exact spots, where the faulty parts are or even use that little star-button in the parts list to mark the spots on the car. But if there are a lot of parts to change, i find it to be confusing when nearly everything on the car has a blue outline. ;)
