How do you remove rust from a junkyard car?
Well the body not the door and all that

use the welder if you have it unlocked

Yeah its a bit hectic isn't it, level 30 to use the welder and 35th to repair body panels.

Does the welder works on added modded cars? Used the welder, 1000 Usd but nothing changes.. rust is still there??

It should

Now ofc, the welder removes rust only on the shell, not the body parts you can unmount.
Those need to be repaired on the workbench. And for those (as opposed as the shell or interior) the 15% minimum applies to be repairable.

So for best visual control of the fact the weledr works on a rusty shell, remove all body parts, and look if that looks clean already.
For % check, look at the % bars top right when you go under your car's status... it should be 100% after 1 click of that welder.

If it doesn't, maybe write directly on the modder's page from where you got the modded car.

Happy it was that and not the fact it wasn't working on a mod...
