I have defetead all the raptors and disabled the cargo ship. I waited for 15 mins and the reinforcments still have not arrived so the mission wont end. am i doing something wrong

Try flying around a bit, fly back to the point you jumped into the system. Maybe you just missed the point that triggers the next scripted event.
