It's annoying that the game doesn't just look at the folder full of save files and let you load them, but at least this workaround let me restore my progress.
Just in case: I had three saved game files that I wanted to import, so I had to save three times in order for the game to recognize them. What I mean is that you have to CREATE THE SAME AMOUNT OF NEW SAVED GAME FILES AS SAVED GAME FILES YOU WANT TO IMPORT.
Sometimes Cloud Save can fail, so it's not a 100% reliable method of backing up your saves. It's better to back the files up manually (in addition to turning Cloud Save on) just in case.

I know it is kinda an old post, but I think the manifest file you are talking about is the remotecache.vdf file stored in the Y0 appid folder. Apparently, the game looks at that file to see what save files are there. I edited it so the game detects my 4 save files that I have made for my y0 legend run.
This is the general gist of what I did to get it to detect my saves.
