However I agree the scenario you mentioned sucks a lot and they should probably have auto saved upon entering any major area instead.
Definitely recommend saving manually whenever you are able to though.
This particular incident happened in the middle of a dungeon away from any Inns or Neko points. =p
Yeah it's enabled by default. You can check the save data screen it's the one on the bottom highlighted in green.
However, the battles are just plain faster. Recovery from attacks (receiving and dealing) are faster so you deal damage faster and kill the boss faster, which is why they seem so easy now. That and you no longer get stunlocked from enemy attacks.
