Well since you've finished Pain's training, you obviously have the Akatsuki Cloak, err, "Cape", but when it comes down to unlocking "skins", that isn't really in the game. What you're seeing is probably one of two things:

1) Players are unlocking the character's outfit, wearing the full set, and editing their character to have the same features as that character (hair, hair color, skin color, headband color, etc.).

2) Since some hairstyles for the canon characters aren't in the game (like Itachi and Deidara), you may be seeing people playing as those chatacters. Before going into battle or whenever you get knocked out, you can go into the "Battle Settings" and change your class or choose to play as one of the Mentors instead your CaC

If you're seeing these players in the lobby and missions, it's the first option, but if you're only seeing these characters in mission with unique idle stances, the character's voice, and attack strings different from the four CaC types, it's the second option.
