Even still, not sure if this is an error. I know that Uber made a lot of changes to the dedicated server when they were developing it. I could be wrong, but I think at one point in time, we were supposed to download it the way you describe, and then they made some changes that required that we use the HLDS tool that I linked to. It's been awhile since I last tried setting up a dedicated server for MNC though, so I could be mistaken.
Either way, I'm having problems getting an MNC dedicated server up and running using the HLDS tool also. Just fired off an email to support at uberent dot com. I'll post back here if I get a response. Maybe you guys could also.

According to the SteamCMD page all Steam games that used HLDSUpdateTool will eventually use SteamCMD.

The library/tools download had a Steam ID of 63220.
The HLDS tool that I was trying to use to install the dedicated server had an ID of 63221.
I'm guessing that means it's newer... however, there's some bad news that I think confirms your suspicion that MNCDS is no longer available.
