Here’s what I had equipped, maybe try this setup. Do note, though, that all of these are maxed out and my shark is at max level:
Jaws: Shadow Teeth (Heal on bite)
Head: Bone Head (Damage reduction)
Body: Atomic Body (Body ability and immunity to the radiation damage over time)
Fins: Bone Fins (Damage on dodge with no penalty to i-frames)
Tail: Shadow Tail (Decent ranged attack on tail whip and passive boosts to swim speed and whipshots)
Organ 1: Healing Factor (HP regen over time, stacks with Shadow Teeth’s healing)
Organ 2: Reinforced Cartilage (Damage reduction)
Organ 3: Powerful Muscles (Swim Speed)
Organ 4: Tail Catapult (Passive bonuses to whipshots)
The biggest part of my strategy is whipshot, whipshot, whipshot. All the passive bonuses to that particular ability tears him apart, especially if you toss his spikes back at him. Nothing to grab and toss? Use the Shadow Tail to harass him from a distance until he gives you more spikes to throw.
If he ever gets close, dodge and lunge like mad to get a safe distance between you and him. He’s large enough that you can even get easy damage in with the Bone Fins while making space by dodging through him.
I used this and just mashed buttons to win. Even when he calls in his goons they can't possibly kill me with the debuffs I put on them combined with the health regen passive.
The sonar buff he's talking about is the key to victory. Turns the fight into a joke. The debuff is absurdly OP.

I guess the 2 sonar upgrades to increase my buddy's damage +30% and decrease the damage enemies inflict -30% were a big help.
In addition to that I use +15% damage resistance and health automatically regenerates over time.
It was really easy.
I just went full mayhem as I also do when I fight hunters in their boats.
Spamming Q or E to evade, but also smashing the left mouse button to attack and sending out the sonar from time to time to apply the effects.
The Apex grabbed my shark a few times, but as of being affected by the -30% damage reduction it wasn't that much of a big deal.
When the irradiated backup arrived for the Apex, I just continued concentrating on him and had it down pretty quick.
The battle didn't even last 5 minutes. XD
The most difficult and annoying thing in the game where the time trials.
While the first ones were very easy, the last ones really got nasty (with jumping over a bridge etc).
But after all, I beat the game. :D

The backup is annoying, as they mostly end up as being the target giving the Atomic Apex Predator enough time to rengenerate the shield.
Still... My buddy wasn't close to death at any time. :D
Oh, I previously refered to my buddy as "him". But this time I realized that she is refered as "her" by Scaly Pete.
So I stand here corrected. :)
Would like to be able to replay that fight since this method seems a bit cheese, but frustration over at least.
You can switch back to my save to redo the fight if you want.
Straight up just evade spammed and gnawed my way through it all. Not even difficult.
