The exact same thing happened to me. Except I went over and over each flowerpot on two or three seperate occasions thinking surely it must be there? I gave up and assumed at that point that the game was even more sophisticated than I first thought!
However, after visiting the mansion or Bernard's place I left and walked down the road to the church. More out of desperation and being out of leads than anything else, I scanned over the flower pots again and there it was, clear as day, on the top of one of them.
There is no way I missed this two or three times previously, so my only conclusion is that there are two places that specifically mention the flower pot key - 1) the yellow sticky post-it note in the hospital reception and 2) the yellow sticky post-it note in the mansion. I think it was on the fridge iirc. I now believe that you have to read both notes in order to make the key appear as previously I'd only read the hospital note. I may be wrong about this though but it seems to have been triggered by either the mansion note or both notes having been read.[/spolier]
I found it to the left of the second church door (the first church door has the mailbox and street address), on top of the green pot just around the corner from the second door. It's a bronze key with a cross instead of a circle on the far end.
