I had same issue, it is because of the power supply. If you have a non modular or semi-Modular Power supply it has wires that come off of it and any wires connected to a Power Supply will only use the basic blk wires. To make all wires say appear as white while installing white cables you need a power supply that is modular where all the wires connect directly into the power supply.

For example if a customer request red plastic wires and their machine has a non or semi modular power supply only the few wires that connect directly into the power supply will appear as red, the wires that connect to the modular connections will be black due to the custom colored wires not being compatiable with the non or semi-modular connections. As long as the few that connect to the power supply are the color they requested even thought some appear black you will get credit for adding the colored wires they requested, you don't need to replace their power supply with a modular one. So if your building a mchine and wish to have all the wires say Blue, purchase a modular power supply.

Also I learned some mother boards will only support a few fans up to say 3 where a better mother board will support up to 5 or six so take that into consideration when building a custom machine.

You probably have a non-modular or semi-modular PSU. These have preexisting cables already installed so they'll default to that cable every time. If you want all the wires to be custom, you have to use a fully modular PSU.
