Emily wanted to reward Billie for having helped her save her empire. She wouldn't pardon the crimes that had occurred, but as a personal favor she wanted to give Billie something in thanks.
Billie Lurk is an assassin and likely got back into it after delivering Emily back up north. As she's been taking contracts in the city of course she's wanted again. However - the wanted posters *aren't always there*, they're often Hollows - areas where time has overlapped and she is both known and unknown. Remember that in Dishonored 2, there was a 3 year stretch when she'd had her arm and eye out, but then Emily came and *stopped that from happening*. Those 3 years haunt her, and have caused some really weird things to happen in the Void as well as the World.
She didn't want to return to Karnaca, but her pursuit of Daud led her there again. She's been looking for him *the entire time* she had been kicked out of the Whalers - he vanished shortly after the events in D1, remember, and the Whalers fell apart. Billie kept in contact with some of their members, distantly, because they all kind of wanted to know where Daud was, and she was their best bet of finding him. Even if she'd betrayed him and the Whalers, she was still better at basically everything than all of them.
Daud was probably not in Karnaca for that long. Maybe a year. He'd decided to go hunting for evidence of how to murder the Outsider, and investigated cult after cult, finally getting close with the Eyeless. Since they actually did have a connection, he got a little too close, and he got captured instead of being able to watch them from afar or infiltrate them a different way.
The boat... well, even Sokolov says that the boat is falling apart, and that was months before the end of it. It had to make a difficult 2 week long journey north to Dunwall, AND back, which obviously the engine couldn't handle. Plus, Billie couldn't afford repairs even when Sokolov was with her, she was even less likely to be able to after - and even if the Empress had given her money, she couldn't just walk right up to a shipyard and say "hey, fix my boat" because wanted posters and her being an assassin and all.
As for the second comment, I hope they do make more stuff like the Dunwall Trials for D2 and DotO. I loved those, and it would be marvelous to play similar things in these new settings.
