If not working go to your documents, my games, and delete Chrono trigger folder, then try verify integrity of the game cache again.
If still not syncing save data, try this then, delete the game, go to your documents, my games, and delete Chrono trigger folder in that order, now reinstall the game, and it should download your cloud save to your PC. If doesn't happen then you're going to have to start all over.

Does it happen to you too that the screenshots folder is scanned too and because of that it takes forever to startup?

-edit-
If you don't want to use Game Save Manager, you can do it the complicated way which you will be using CMD.
