In my case this bug even persisted without a controller connected (keyboard and mouse were the only inputs). If you ever find a fix, please let me know...
That can't be the case, as it is happening to me, too, and I also have a XBox 360 USB controller.
Go under Steam/Settings/Controller/General Controller Settings, check "Xbox Configuration Support" and/or "Generic Gamepad Configuration Support" and see if it fixes the problem.
I have both of those options checked and my controller works perfectly now, either plugged in or paired wirelessly.

My controller is a Buffalo USB Snes-style Classic gamepad. Have played multiple steam games from Square-Enix with it and never had this happen.
