The number 1 issue is navigating menus:
The thumbsticks work fine for FPS world navigation but they glitch out pretty fierce in the menus so are not viable. the touch pads are so small and narrow that when you try to scroll up/down there is like an 80% chance you will accidentally push left/right and go to another screen. It is also very sensitive.
So for example you want to equip a piece of armor that is in the middle of the list, you will scroll down 1/3 of the way and switch to aid, then try a couple times to get back to armor and repeat the process again. Five minutes later you get that armor equipped.
It's not actually just this, either. The touchpads go insane at times, you'll scroll down slightly and it'll shunt you down 10-30 entries in the menu, but other times with as far as is apparent the same amount of input it'll just go to the next item, and then other times it'll knock you right to the bottom of the menu. Absolutely no consistency.
Also there's a lot of instances in the UI of multiple functions being the same. For example;
If you want to scroll up in the menu while bartering, you scroll up.
If you want to cancel the transaction, you scroll up.
If you want to finalize the transaction and sell, you scroll up.
If you want to go through subtabs in the pipboy, you scroll left or right.
If you want to change category in the pipboy, you scroll left or right.
If you want to manipulate things in the pipboy on the X axis (ie the map) you scroll left or right.
And there's no way to actually manually differentiate, so it comes down to scrolling up/side to side repeatedly and hoping THIS time it decides to give you the option you want.
And the thing is, this is just the way the menu is. So it's probably not an Index specific issue.
And you can't even try to get around it either using the thumbsticks, which are by default bound in FO4 to mimic touchpad input, because if you use the thumbsticks you suffer all the same problems and get an additional problem where it'll scroll alright while using them, but as soon as you let go of the stick it'll return to the item you were on before you moved the stick.
I am wondering if it is possible to use the keyboard to navigate menus by touch. Would probably be better, but I haven't looked into it yet.
[Edit later on]
You can actually use the keyboard to navigate every menu (though I have yet to try the hacking menu).
10000% better than using the controllers.

After applying both steps, it works perfectly with the knuckles.
Yes, I applied it last week when I got the game. I am doing a playthrough with it this week.
This issue at least is solved.
