How do I kill the "alarm guards" without setting off the alarm (which would result in a fail)?

I've killed everyone else.

Have you checked out the area to the right of your starting point? There's guards in the area where Cooper starts in the normal mission.

can you elaborate more which alarm guards?

Assuming the OP is talking about the additional guards that come out of guard houses after an alarm -- they do not count in the "kill all enemy" condition unless they are triggered.
For the OP, that means you probably missed someone -- or knocked someone out instead of killing them.

You assume incorrectly the OP states she killed "everyone else" before the alarm :)
