You are getting more than a "clear data" with the system file. You also get all the data on collection, which include a metric ton of spoilers in the bestiary and spaceship data, and I also think you get the codex / dictionary as well, could be wrong, I haven't started Universe yet and I don't remember how this went down on the PS3.
Some might consider this an advantage, but you also get Battle Trophy data, which is kind of depriving yourself of the best and worst part of the game, and where a ton of challenge can be found, as some of them require very specific strategies, even if only about 5 in every 100.
Another thing to consider is that, if all you care about is challenge, speed run the normal and universe playthroughs, skipping all the cutscenes. It takes about 5 hours (as opposed to a normal game of around 40-60). EXP from the bosses and chests / harvesting / quests will be enough to keep you going at a challenging pace, though you will have to make some clever use of food and item creation in general.
Maybe this is not the best advice, since I do have programming experience and therefore generally know how to not break things, so I may be underestimating how much a problem it could potentially be, but hex-editing is actually pretty safe, so long as you know what to edit. It's trickier if you are trying to manipulate a constantly changing value, but the game difficulty should be a static pointer that you can modify once, save the game, and never have to mess with again. I honestly think it might be worth a shot. You can probably search for an already made code list for the game.
Don't get me wrong, I can send you the data if you really want it, but I see a lot of ways around it that are more enjoyable and safer. In my personal case though, I have only cleared Galaxy, so I can't give you a Chaos unlocked file, at least not yet.
EDIT:
Oh, and there is also the game protection thing. I'm unsure if it factors into anything, but the config file sits inside of a numbered folder that I expect to be linked to a profile recognition mechanic. Which means that the game could detect that your save is not your own and lock up (or limit features). As I said, I'm not against sharing the file, but I do think you are overlooking far easier and actually safer options.

To play with major difficulty in "Galaxy", you can simply impose some rules, for example try to use poor equipments.
Thanks though do you really think I ask for a save file for a pirated game? Game costs like 1 meal in my currency. Cheap as hell.

Thanks. It seems I will have to use hex trick. I meant "more legitimate" way, hex editing is not a problem for me, I'm actually a software developer myself too and used hex editors for even cracking stuff for fun. I haven't thought about stuff you said so will use hex way, thanks for detailed explanation.
