Workaround: Just rename all hitsound files which end in .ogg to .mp3 and it will magically work (should even still work in osu! too).
"Use skin's sound samples" should be enabled if you want your custom skin hitsounds to be used at all (so leave it enabled).
I'm currently working on a bigger update which already has ogg support for skin hitsounds, but that is still a few weeks off (until I get enough free time to actually finish it).
Keep in mind that McOsu does not support beatmap hitsound overrides, since practicing is better with consistent hitsounds which don't change randomly for every beatmap (most non-beginner players have "Ignore all beatmap skins" enabled in osu!). This is in part why "Ignore beatmap sample volume" exists in McOsu.
Also, the McOsu default skin has different hitsounds than osu!'s default skin, therefore if any skin does not include a specific hitsound, then the fallback will of course sound differently in both clients.
