I have been wondering, Can you build more than one village?

Yes you can get a second cosmic seed to make another village, once you reach a certain point in the main quest, visit the red mountain for the first time you will get the second cosmic seed.

Bear in mind once you get the second seed there are no more to get.

Isn't that dependent on the game difficulty? Normal did give three seeds, but only two on hard although I am not sure if that is still the case.

Sorry but the game only ever gave 2 cosmic seeds.
