I would assume that even if the weapons with effects do less damage to most enemies, the enemies that's vulnerable will take much more damage (which enemies are vulnerable to what is unknown to me tho).
As for pets giving the effect, that's probably a really good combo if you want to maximise damage, but I find that there's other pets that help out more but that's solely depending on playstyle.
In short, if you're interested in doing the most amount of damage, get the non-elemental weapon and add the pets ability to enchant it.
Elemental effect damage is based on your current attack power, so one way to take advantage of elements is to craft elemental big swords. The slow attack rate is offset by the Elemental effect. Combining elements by using the slimes and elemental weapons is ridiculously potent as well.
If your play style involves a lot of hit and run tactics you might even prefer them to pure attack power. It may be difficult to time a full combo against some enemies, and almost impossible in a group. Elemental effects can help you whittle down HP while staying safe.
I don't think that secondary "charged" attacks deliver status effects. Also, these aren't really elements in the way that other games use them. Enemies don't have "resistance to fire" and the weapons don't deal "fire damage". They still just deal physical damage and sometimes cause a status effect like "stun" or "poison". If you are in New Game + you can test this by crafting identical Pirate weapons and enchanting each one with a different element. Some enemies may be immune to a certain status effect, but I haven't noticed that being the case. Enemies in the Desert dungeon take damage from Fire effects the same way they take damage from Poison effects.
The amount of extra damage should be around 20% of your base damage, delivered 3 times, over 3 seconds, regardless of the element type. I don't know if the effects stack, except that stun stacks with the damage dealing effects. Having two or three sources of poison might increase your chances of dealing poison or it might hit an enemy with up to 3 poison effects at the same time, or it might be pointless. Having different Element sources definitely seems to increase your chances to deliver at least one of the effects though.
It would be interesting to test more advanced elemental combinations with accessories from the DLC dungeon, but I don't have a save file there.
