Literally all you have to do is pick and choose your mods. You don't have to delete them, just move them to a diffeent folder and when you're ready to play, switch out the mods you wanna play with the ones you don't.

most have readme files that tell you. But for the most part you just drag the files into the addon folder, others have autoinstallers because they change more than one folder. The conversion map pack I refered to has all the swb1 maps, new maps, a lot of new game modes, and a Knights of the old Republic era. I personally wasnt a big fan of this mod, but its one of the most downloaded so it did something right. Dark Times is one of my favorites, it adds a new era and a lot of maps, and it has it's own campaign. Now these aren't actual "mods", but you can also download a bunch of maps too, like Genosis frieght dock is a popular one, I personally like the Natural Map Pack. You have to search the internet a good bit, start on Modb.com. Also check out the addon section on moddb.

Also my new favorite mod Battlefront Extreme or BFX, improves the visuals slightly (shaper textures, better lighting), It doesnt add any maps, it just adds two new eras, BFX Clone Wars and BFX Galatic Civil War. It adds a good bit of units and adds some increased functioality, such as melee, guns that can have energy depleted, overheat, and run out of ammo.
Also there is that Mass Effect mod which is insanely good, I just didn't care for it much cause I never played Mass Effect.
Another I liked was the 302nd Coversion Pack, it adds 6-7 maps with a story.
(And for most of these mods, the unofficial 1.3 patch is needed!!!! That shoudn't be hard to find, it also comes with a few of the mods.)
