I'm a SWBF2 modder, and I tend to be annoyed by mods that come with installers, since it's harder to tell where everything is going and if anything is getting replaced. I'd much rather do it manually myself. That said, IF the mod you installed ONLY creates a folder in the addon folder, that's all there is to it, and to uninstall it, simply delete that folder.
Otherwise, custom sides tend to get added to the game's side folder:
...SWBF2/GameData/data/_lvl_pc/side/
and if these are missing the mod maps will either crash or load but without any sides, making them unplayable.
A thing to make sure of, though, aside from that, is that the unofficial 1.3 patch is still properly installed. I'm guessing it is required for both of the mods you have listed, though I've not installed either of them so I don't know for sure.
